I was just wondering if this could be done or not, but would there be some way in which I could use another computer that runs Pentoo to test the security of my main desktop ? Also would this be a good way to practice ethical hacking and learn to use the tools without harming anyone's system on the network ?

Yes.
But you are on the same network, so it would be more beneficial to pentest your entire network from the outside seeing how hard it would be for someone to make it in.
